I have 2 rods cast of alumilite clear in different colors and I want to join them. Would a 2part epoxy be best or CA glue?

CA Glue works okay, Alumilite in and of itself bonds to itself well. I would clean and score the surface (especially if any kind of release was used) to make sure there is bite for which medium you choose to use.

Could you simply mix up a small amount of Alumilite Clear and use that as the bonding agent?

Yes you can, make sure the surfaces you wish to bond are clean and no releases, scoring the surface a bit will give it bite.

Jassper,
The bond is pretty good, I found it is actually for the items I have done a better bond then most adhesives.
