I used Super Foam 320 2 months ago using silicon mold and the result was great. The foam stays intact and it didn't collapse. I used the same batch of foam part A+B yesterday using different silicon mold and the foam shape collapse after 1 day leaving an uneven surface. I tried again using the same silicon mold and this time the foam stays soft after taking it out of the mold a day later. Any advice on what can possibly the issue here? I always close the lid right after using and store it inside so there is barely any significant temperature changes.

The method for mixing that gives the most consistent and best surface quality is to mix late into the open time. The rise time is approximately 60-75 seconds. I like to mix up to 50-60 seconds if possible, then pour immediately in the mold and tilt the mold so the foam wets out all the surfaces right before it begins to rise. This typically gives you the best surface finish and consistent results with the foams.
Visually this happens when mixing ... at approx. the 45 second point it turns a dark translucent brown color ... when it begins to tan back up is when I stop mixing and start pouring.
You are correct about putting the caps back on immediately after use. The material is sensitive to moisture and can affect the way it performs but doubt that is the issue as you replaced the caps immediately following.
Warming the mold a little may also help it cure more evenly.
